Kenshi black scratch.
I created a new save, exited Kenshi, and then imported my save. House works again. I'll replicate next time it happens. Either way, this is an onerous thing to have to do if it's your main base, which is sad because Black Scratch is easily one of the best cities in Kenshi, in spite of it's small size (or maybe because of it).

Best: Flats Lagoon (Mostly safe, lots of stores), Black Desert City (High-quality limbs and Quin's Scraphouse) and Black Scratch (That Library's full of unique stuff). Worst: Mourn (Hell on Moon, never-ending fights, city will be wiped of life by the Beak Things sooner or later) Black Scratch Y-house bug. So this bug has been around for a bit already, where for some reason the left wing of the hose is blocked by some invisible wall. Managed to bypass it by building a bed where the left wing and center merge. But I don't want furniture in the middle where it looks bad. Unfortunately, she wouldn't talk to Ryan and his companions, so they left her in Black Scratch. A shame, really, as she has some very impressive stats. Y house in black scratch broken. I can't be the only one, everytime I've bought the Y house in black scratch, the game bugs out and doesn't allow my characters to walk through its left wing. Either the character walk up to the roof or out onto the wall next to the building. I've checked the house before I buy it and it never has this issue.

Gut, aka "the blue area" is the land of beakthings, pain, more beakthings, and death. Literally, the only downside to living in Gut so far is that when my allies send over reinforcements, they get torn to pieces on the way in. But that happens to the enemies too.Hub has plenty houses for players but you would need numerous of small windmills on roof, battery banks, and possibly generators. Black Scratch might be little difficult for new players due to stronger hostiles around the town. I am able to hold my own against large amounts of Dust Bandits, so I might try venture to Black Scratch.
So, yeah, the Y-House in Black Scratch is borked. The wing next to the wall, intersecting it, is... borked. It becomes unwalkable as soon as anything is built in/on the building.
