Plenty of files are only needed during install, first launch, are replaced, etc. It’s most likely files like these that Steam detects, but it has no way of knowing what is needed or not so it just downloads everything that comes with the game. It’s normal, nothing to worry about.
The one file is the config file. It will always be changed from default if you start the loader. If this is all you're getting then the file validation completed successfully. Keep in mind that file validation *does not remove* files. Methinks one of the files is just bugged by default, and will fail regardless. As for when it will reacquire, it does so immediately after validating, but as I said, the file that gets retreived will fail to validate regardless. As for what file it is, your guess is as good as mine, but it is likely the main game executable (Borderlands2.exe).
